open() resolves root_dir to the store's home, which for a detached worktree is another checkout's directory -- so currentCheckoutRid read THAT checkout's .zit-checkout, and leaves, branch, bare ls, and the update/merge plan base all took the other tree's branch as current while status told the truth. A new checkout_root field carries the invoking directory; checkout-state reads use it.
